I have several tilesets for a game I made using Cocos2D and Tiled that use non-square images, like rectangles at 64x48. Is this possible with Impact or is it only built for square, i.e. 48x48 images?

Nope, you can only have square tiles in Impact.

As a workaround, you could however use a tilesize of 16px and just select several 16px tiles at once (holding shift) to draw your map. If you set your background maps to be pre-rendered, the performance should be the same. I have to admit though, that this is not a very pretty solution :/

Actually, that's a pretty good solution.
